latest MVICS update?

I recently switched my motorcycle from B3 675 to B4 1090RR (MY2011).

1. I wonder when the latest MVICS update was released for 1090RR. I checked with my dealer, which says there has not been any after 2011, but I want to reconfirm.

2. I had changed my original muffler with MV Agusta Corse Arrow muffler (please see the attached pic) and found after a couple of ridings that the heel of my right boot touches the muffler when I ride putting my toe on the pedal and disolves, leaving black stains. Is there anyone who experienced this and know how to solve this problem, such as installing some kind of part, etc.?

One option would be to change the rearsets - something a lot of people do any way for grip - to an aftermarket pair with a larger guard. That way with a fully adjustable set you could get them in a position where rearsets + guard = avoiding the exhaust.

My dealer said same for map updates...I plan on a rexxer reflash next time in shop

The B4 does not have MVICS and never has. There is no software update to be had so I don't know why your dealer is telling you its possible. The only way to get software updates is on the bikes that have the Eldor ECU. The 2015 B4 is still using the Magnetti Marelli and won't be seeing the Eldor ECU and MVICS until the F4/B4 model update comes in 2016/2017.

Op said no update available from mv. My dealer said the same but rexxer can reflash the eldor ecu

The B4 does NOT have an Eldor ECU so make sure he flashes it with the correct software. The op was asking about an MVICS upgrade like the 3 cylinder models have and that is not possible on a B4. They do not have and Eldor ECU and therefor they don't have MVICS.

Am I correct that B4 has a different ECU than B3 and it is not even called as MVICS (Motor and Vehicle Integrated Control System), and only way to change the engine setting is to connect the ECU with some kind of software?

yes. this should only be done by a reputable rexxer, dynojet, microtec dealer/tuner...unless you are better at this sort of thing than 95% of the people out there

IMO - rexxer is the cheapest solution for an off the shelf map and fixes 85-90% of the problems.
If cost is not a problem - microtec is probably best but needs access to a good tuner that knows the product (ex. chris at x-bikes) and if ease of finding a tuner is a priority - Dynojet covers 90-95% of everything (I think it does not adjust timing for ex.).

The Magneti Marelli 5SM ECU is tuneable by someone with th eproper equipment and knowledge. Certain site sponsors offer tuned 5SM ECUs for sale or tuning of yours. As does a certain Dyno Guy near me.
